I don't think they would necessarily have that oversight (though I promise nothing, so I may be wrong).
Only reason I think this is because of the end of 2.55 when they bring the DRG npc in - Ishgard's champion guy (...I forgot his name, but that's nothing new for me). Two FC mates who did the Dragoon quests had him say, "oh, it's you again". He didn't say this to me when I went through (As I stopped leveling Lancer on my two 50 characters for invigorate), as I hadn't done the DRG quests. So there's definitely path splittings based on the player's information.
In general, one thing I can think of to bring resolution to the problem with Lady Yugiri, is if they alter NPCs words if they register you as 'Au Ra' (just like they change the words to refer to you as he/she or by race) to react to how 'new' the Au Ra are. How scary or how they don't know how they'll get used to the Au Ra's presence, blah blah blah - maybe not even that kind of stuff. Basically- 'If Race: Au Ra, Then fire: x script".
Easiest way out, as someone said, is to pretend they always existed and therefore not discriminated against and not viewed as anything else by the NPCs. I just don't know how they'll deal with Lady Yugiri being covered to the hilt (despite her tail). Only way out of that is to alter the original script to clarify it - maybe that she was uneasy just because she was on a new continent with unknown relations with her race.

Shouldn't make that assumption when they do go out of their way to produce unique CS moments such as having a reaction to certain people based on job classes you've completed or your interaction with certain NPCs through other quest when involved in the Main story.
