They are part of the Mainstory if a mainstory quest (those with the meteor icon) tell you to kill them.

Isn't that exactly what happens if you haven't done them, though?

You get up to "Good Intentions", the meteor icon is red and locked out, and you're told to first go do Ifrit (Hard), etc..
