And there's also the political ramifications involved with them doing that Ul'dah can see it as them aiding and abetting fugitives and a lot of other stupid stuff that is political and boring. Also as the WoL and Alphinaud are supposed to be not beholden to any one of the city states that would give which ever state an edge over the other and not entirely a good thing. Remember it was with reluctance that minfillia even said to go ahead and join a grand company and that was pretty much only in name and honor.
