If I recall for the MSQ, the Doman ninjas wore the armor while in the field, like when they slaughtered a group of imperial scouts. In settlements, they tend to dress up like peasants or townsfolk.Our versions of ninja are, as mentioned, fighters and not direct infiltrators.
It's also a misnomer that Ninja would use "silent" equipment. The real ninja would wear whatever gets the job done, squeaky or not. Hell most of them wore peasant garb rather than the traditional outfits.
Since our Hide seems to be a supernatural ability, what's the point of worrying about a little clinking?

Ninja armor squeaks because it makes it easier for bosses and enemies to notice and target them for aoe attacks, therefore helping ninja to stay in their comfort zone because we all know ninja don't feel at home unless they are standing in an aoe.
Form fitting chainmail shouldn't rattle. About the only time chainmail will rattle is if it includes a free hanging section (like tassets) that might jingle or rattle as it brushes against the metal under it, but the chainmail included in the Ninja AF set doesn't have any free hanging sections like that.

i guess for the same reason the female AF chestpiece has a hole in it. doesn't seem very stealthy
