The moment you interact with the client in any way (such as pressing any key on the keyboard, or tilting the joystick on gamepads), the game slaps you out of "away from keyboard" and into "online" status. I'm curious as to what you're referring to. Are you sure you're not confusing the "busy" status for the "away from keyboard" status? We're not talking about someone just standing there in Mor Dhona, mind you - someone with the AFK symbol, running around the map and doing actions such as completing FATEs and gathering from nodes. Actual bots.

Which makes me wonder, if the game can differentiate the two different kinds of actions, why are they having so much trouble figuring it out?

They probably aren't having trouble, they're probably just not trying.
