Even getting compensation, which they do, people tend to be impatient in waiting. I personally did watch the cutscenes but was locked out of most of the fights my first time through.

This is a design flaw that fortunately SE doesn't repeat. Its a problem and I found it frustrating too but the up side is SE seemed to learn from the issue and cutscenes tend to be far better arranged in latter content so you shouldn't find this as a problem going forward.

All the cutscenes are in the inn. There is a dropdown menu at the top of the interface that allows you to access cutscenes from different things. Most of the cutscenes from those two dungeons are actually listed under Duties.
Actually, not every cutscene appears in the Unending Journey, as players are now belatedly discovering (for instance, the scenes getting the passkey for Maggie and trooping through the Magitek Research Facility). Also the ones that do appear are often listed under differing titles (some under Duties and some under Quests), breaking up continuity. Not to mention you lose the consistency of the fact the Praetorium scenes especially are meant to show your party members there with you facing down your adversaries, which, if you're in the Undending Journey, it's just you there, and it looks... silly.

Thus I now recommend to everyone regardless of whether you are just starting or not, don't skip cutscenes! As you never know if that scene will be watchable again or not, which if not, would be missed forever.

To Assassin, I know it's tough dealing with inconsiderate players (who forget all too readily they were once new as well doing those dungeons for the first time), but the best thing to do, is, the first time around, don't feel guilty about watching the cutscenes and then just accept that you'll miss out on some of the battling (unless by talking to your party beforehand that you wish to view the cutscenes, and you never know, they might actually be happy to wait for you!). Once you've passed the final dungeon, then queue in Duty Finder for CM and the Praetorium again and this time skip the cutscenes and do the battles! That way you get the best of both worlds and everyone is happy. (Or at least, I hope that's what the result is ).

However, looking back I don't think it's that different than watching them at the inn.
My first time through I watched every cut-scene, I was locked out of every fight, there really are too many/too long scenes in this. I basically got back to back scenes through the whole run. As far as seeing the team included in the scenes it is not that big a deal, the story itself does not really acknowledge anyone with you, it pretends that you did this solo.

I actually recommend to watch one scene, skip the rest, then run again and watch the next scene. You gain tomes anyways so you want to run it multiple times.

This works if you go only part way through, but you have to be sure to exit the dungeon before it completes. Sometimes cutscenes are tied to the dungeon itself and will play for everyone every time through. But other cutscenes are tied to the related quest and will appear only on that run that's part of the quest. If you actually complete the run, that advances the quest and you won't get another chance to see the quest cutscenes next time. That's why it's so important to watch them all on your first run. Because it's the only time you can.
