Hello I just started to gardening to get the crops needed to dye my chocobo I planted the seeds and I have been tending them. How do I actually harvest them the only options I see are to fertilize, to tend, or to remove.

There's 2 possibilities:

1) The crops aren't done yet (they will be sparkly when they are finished)
2) Your FC leader hasn't given you permissions to harvest the crops. By default only the FC leader and I think FC officers are allowed to harvest.

If it's the 2nd case and your FC leader isn't able to be on super often you may want to let them know to give other people permission to harvest as time still ticks when crops are done and they will eventually die if not harvested.

I do have permission to garden in my FC. I thought when it said that it was doing well it was good so I guess I removed it to early. How long does it usually take? and should I be adding more fertilizer to them? and sorry for one more question when they are ready and I harvest them do I lose the crop (meaning do I have to buy new seeds to get another one)?

When they finish there should be a "harvest" option or something similar. The chocobo dyeing foods take, I believe, 2 days tops to grow. They're the fastest-growing plants in the game. Different plants take different amounts of time to fully grow, with Thavnairian Onions taking the longest at 10 days.

The way Fertilizer works is that each time you use it it advances the plant a certain amount of time (let's say one hour). Since the plants dying is based on how much time has passed since they were last tended to, you want to make sure not to Fertilize a ton without tending them as you are essentially killing them faster if you don't do so. Just make sure anyone that Fertilizes also tends them and you will have no problems and there are otherwise no downsides for fertilizing.

When you harvest a crop, the plant goes away so you will need to buy new seeds. However, if the seed was next to another seed or plant when you placed it down, there is a chance that it will produce some seeds which may be for the same or a different plant. As far as I know, there is no way to get the chocobo dyeing seeds through gardening so you will need to get more from the Hunt NPC if you want more of that type. I would say to make sure to use Grade 3 Shroud soil for these plants though. You will get 36 pieces of food this way.
