No, sorry but each account can only work with one token at a time (whether that token is physical or software based).
Also just in case you're not aware, if you decide to switch to a software token as soon as you deactivate your physical token, it can never be used ever again. That's just a restriction they have for whatever reason, so if you wanted to go back to a hardware token you would need to purchase/acquire a new/unused one.
I personally switched to the software token pretty soon after it came out and haven't looked back as it's much more convenient for logging in multiple locations (especially since Mogstation uses it too), your mileage may of course vary, but if you do switch, make sure you write down the Emergency Removal Password they give you (it's a long stream of letters/numbers that's visible in red on the front page of the main SE Account website ( http://account.square-enix.com/ ) - After switching over to software token of course, it won't be there until you do. With the ERP it means you can go to a specific webpage to use the ERP in place of the one time password to remove the token from your account (like you lost/damaged the phone or did a major software update which broke the app etc).
