The person I was responding to said they were suspicious of Ishgard for never providing a reason for fighting the dragons. I just posted the reason we're told in game.

Though the question also remains is why Ishgard would attempt to kill anyone who mentions they have manage to make proper communication with Dragons.
Ishgard has never denied that dragons are intelligent; they just maintain that dragons are evil. And the reason that they would respond negatively to someone claiming to have had a conversation with a dragon is that they know dragons can essentially "temper" people much like primals, and believe that coming into too intimate contact (touching their scales, looking into their eyes etc.) can cause someone to become brainwashed.
