Moogles can choose to be seen, but it takes someone special to see them when they're not trying to be seen; moogles often come into and out of a situation entirely unnoticed, and they seem (seem!) to do it in a way that's not always entirely obedient of the passage of time, somehow.
In the Calamity, the aether was thrown into chaos, rendering atherytes and linkshells useless for months on end. The padjal of Gridania, who commune with Elementals and moogles alike, asked the moogles for assistance in delivering messages. They were reluctant at first, but moogles are simple creatures that like lazing about and sowing the seeds of joy and all that, so when they saw how appreciated their delivery efforts were, lots of them joined in. Delivery moogles allow themselves to be seen because they like feeling useful and making people happy.

I pretty sure moogles can make themself be seen by normal people if they want.

I suppose, but they should change the text/voice over for the first CS when you're in the caravan headed to town.

Why? It's basically foreshadowing that the player has the Echo, and thus is able to see through their glamour and commune with them (which shows why Bremont or whatever his name is didn't notice them stealing his booze straight from the bottle!). Not to mention Alphinaud and Alisae didn't seem to notice them either (but then, they don't have even have the Echo so it's no surprise there).
Also in version 1.0's original Gridanian storyline it was stated specifically that moogles were usually rarely seen, and that to see one moogle in a lifetime was something very special, let alone actually commune with one (and in fact, in 1.0 mooglespeak was actually completely unintelligible by the spoken races - the fact the player could easily understand them was a hint they had the Echo). So this idea has essentially been refined and added to in ARR.
And as a final point, it was the moogles who were the ones originally directly responsible for the very founding of Gridania - they interceded between the people of Gelmorra and the elementals so that the Gelmorrans could be allowed to live on the surface in the forest.

Wasn't in that scene Alphinaud/Alisea smiling at the moogles in the end? I figured they could see them/have the echo. I'd need to rewatch it it's been a while.
I got the impression that if they could see them, they were pretending not to (since they don't really react).
