A community manager confirmed earlier that the six Legendary Fish are their own classification - completing Go Big Or Go Home does not count them at all (And so you can get the Ironworks before going after any of them).
EDIT: Apparently I interpreted the words wrong and am kinda glad to hear it

They do count. But they aren't required. If you catch a living legend, it will still give you 1 fish towards the 106, but you can catch 106 without ever needing to catch any living legends, since there are 112 total big fish. I caught several before getting to 106, and can confirm they do increase the counter.

Got my Ironworks with 4 legendary fish caught. (: and of course I was still missing 4 other big fishes and 2 more legendaries
112 total, 6 legendary, 106 big fish
The community manager wasn't wrong. IIRC he said they were not needed for the achievement, which is true as they aren't. But honestly? You are better off catching the ones you can without the Ironworks/FC buffs to save yourself the trouble on some of the other fish that have bizarre high escape rate.
