Steps:
1. Train chocobo using onion (in stable)
2. Error message (which i forgot) and my chocobo did not increase level cap, and onion is gone from inventory
3. I relog
4. Chocobo still not increased level cap, onion is still gone....


would like my onion back...

Your choco won't rank up in the stable, you need to take it out and kill 1 mob, then stable it and feed the onion. If it's at 0 exp into level and capped, then the onion will work.

You don't have to stable them anymore for the onion, you can also feed them out in the field while summoned
