First off, I am not a master Ninja, far from it. I do not consider myself a good Ninja, and won't be for a long time. This said, I have discovered something that will ease the work for all of us with our seals.
This method was something that just came to mind as I was practicing.
I do not know if people have talked about this a lot, but I doubt it. - If they have, then I take no credit for this, all I want to do is help.
Let's get to it.
The first In/Mudra should be performed with one button press.
The second In/Mudra should be performed with TWO button presses.
The last, if you plan on doing a 3-step In/Mudra, should be performed with two button press starting with the first one when the second seal's cooldown has reached close to halfway.
This, by FAR, is the best method I have come across to do the Ninjutsus decently fast.
The timing of the presses are pretty strict. The first seal and the second seal must be performed almost instantaneously after one another.
Now, I use a PS3 controller when I am playing, so what I do is I slide my thumb from the directional button on the pad from the first seal, to the second one pretty fast.
This I found, gets your second seal out extremely quickly if you are lucky with lag and delay.
After the first two seals are done comes the tricky part, at least for the Mitsu-In/Triple Mudra Ninjutsus.
To get the timing of the third seal to not mess up too badly, I hit the second seal twice - so, I slide from seal 1, to seal 2, making it trigger the second seal, then I immediately hit seal 2 again, finally, I press the last seal two times.
This makes me hit the third seal when the cooldown timer on the second seal is around 50% which can trigger the game to recognize that the final seal has been hit, and can cause this last seal to be triggered extremely quickly.
I keep getting very quick results when compared to others, which I like, and dislike, which is why I am writing this. I want others to learn how to - if not every time - but as regularly as possible, get their Ninjutsus out faster.

As I do not play with a keyboard, I am not sure how this would work to 100%, but I have my ideas.
Basically press the first seal, and the second seal very quickly after the first one has been pressed - again, almost instantaneously. The cooldown bar should barely have moved.
Feel free to criticize, come with ideas for improvements or post own ideas.
Again, very important, do not spam the second seal more than 3 times, or you risk messing up. 3 is max, don't risk more.

Ninja edit (get it?):
If you DO play on controller OR PC, and feel confident that you can execute the first two seals flawlessly, you CAN skip the second press and do it like this:
Seal 1, slide to Seal 2, double-tap seal 3. - This is the fastest way, but requires a bit more training than the above version.
Ninja edit 3: I removed Ninja edit 2 and re-wrote the button part to include the wait between the 2:nd and 3:rd seal.

Finally, yes, lag sadly does make this, or doing mudras at all, very inconsistent when it comes to saving time, so bare that in mind. It is a shame that SE didn't quite get that right.
