Does anyone else have a hard time doing certain FATEs etc. in Larkscall due to the amount of enemies wandering into their zone? Just wondering what I can do to mitigate this since I'm working on my Atma.

Any of the daily beastman hubs are bad because of enemy concentration. Larkscall is just bad because most of the enemies are casters with paralyze, ranged units, or frogs that pull you in and then do an AE. The remaining units are melee units that can poison. It's fitting for the theme of the zone, but it is incredibly annoying.
That's a good point, I feel like Larkscall is especially bad though, I probably couldn't sneak in and steal a relic weapon out of there like I did with Zanrak and Natalan
You can sneak around, it's just not as direct as it is with the others.
Easy to sneak around. The beastmen dailies will teach you that really well. Generally keep to the paths with slight deviatons here and there and can walk there without aggroing a single thing. Be mindful of sight aggro and you're good.

I remember the old days where those area like Larkscall are among those littered with lvl 99 mobs, and some of them have true sight & sound aggro, even both. There's also this grand quest after the one where we fight 1.0 last boss, which needs to visit 12 deity sites and pray on them so that the calamity won't fall. Dodging them are way hella fun. And iirc, this one needs another player as sacrifice bait so that I can try running past those. Sometimes we even do whm-tandem, go nekkid and revive each other until we made through. XD
Too bad though, after all the trouble we've been through praying on the 12 deities with majority of sites literally has some lvl 99 blocking the paths, they still fail to protect Eorzea. Bahamut failed to be contained this time, and it cost us our dear Louisoix. ^^;

Anyways, you can use your chocobo summoned and in healing stance. It'll improve your survival drastically. ^^
