Only using a cabled connection. It is a known issue that devices plugged in at runtime do not work in the game.
Not sure, I do know whenever theres a popup window of any sort, my game goes to desktop screen and crashes FFxiv.
I would suggest either you get one of those Play & Charge kits which will allow you to recharge your gamepad while playing, or what I did and got my hands on a Wired xbox360 controller.

I think thats your best bets, cause I would assume everytime you need to swap normal batteries, your game will have to be restarted.
Excuse me, I have a play and charge kit, but I still can't seem to link the JoyPad to the game, how do I properly connect it to my PC. am I missing drivers or something, or a specific file. because it says all drivers have been installled succesfully.
You need the wireless receiver. It's a USB adapter making it possible for the wireless controller to work.
The Play And Charge kit does not allow an XBox 360 Wireless Controller to work with a PC. When it is plugged in with a Play and Charge (or any USB cable) the wireless controller still transmits wireless; it uses the USB only for power and charging the battery, not for data communication.
You need the USB wireless adapter to use a wireless controller, or get a wired XBox 360 controller. I suggest wired because of programming flaws in FF14. With a wireless controller (this includes the 360 Wireless), if the controller turns off because you are not using it (for example spending time talking in /l) to save power, then when you turn the controller back on it will not work. The game is incapable of allocating resources to the controller at any time other game launch. The only fix for this is to close the program completely and start it again.
EDIT: Yes, plugging in the wireless controller will keep it from turning off while afk, etc, and thus prevent the disassociation of the controller. Still need the wireless adapter though.

I had teh same problem with my xbox controller. I just bought the Play and Charge kit and I plug it in when I go afk and a little while playing. It seems to have done the trick!

That's what we're getting at. If you go totally wireless, you're going to have some issues somehow. Wireless is nice, it is however buggy.
