Colouring my Chocobo...what am I doing wrong?

Yes it's defunct, hence why I have three characters set now for the colour I wanted, raptor blue, coral pink and apple green, all thanks to that chart.

Then you got very lucky and more than likely wasted gil and fruit. I helped with creating that sheet when the dyeing system was first patched in. We knew nothing about how it worked while creating it. Since then, better research has been done and getting the desired colors that we want have been mapped out. People can dye their chocobos more efficiently and less expensively.
