1. into the talk of Yugiri in the 2.2 quest line, she say: i will go train with the thief guild for learn them stuff and open a dojo for train the adventurer.

Doma was invaded and under occupation for long, but the fact that Eorzea have resist to the empire, they decide to rebel and go at war against the empire. no spies involved into this, the story of the defeat (actually the three defeat of the empire) did boost them to attack... it's you that make it look like they have send spy and stuff like this. nothing said in this sense in the story.
3. exept here, it's included directly to the story, the 2.2 it's simply the big announce of the ninja coming. you can ignore it, but that how they have done it, that not a small trailer that have show it, it's directly in the action and talk of the quest line.

Well it A: wouldn't have to be Yugiri but instead be someone else from Doma, maybe a Danzo type figure who you ultimately end up turning on (obligitory Naruto Reference), this idea keeps the fighting style out of Eorzea but allows a reason for knowing how to gain access to the Rogue guild.

or B: Yugiri had to make believe she knew nothing of the Rogue battle style or it would show they had been spying on Eorzea.

There is probably a ton of options like mine and yours, all of which will have a weird vibe, but this is something that comes with the MMO territory. Although thinking about it more, I'm starting to believe this is the correct way for SE to go, locking this content behind story progression might not be the best idea from a business standpoint.

all this part will retcon all that was said in the 2.1 and 2.2 story line. Yugiri clearly states that she will take care of the dojo and secondary she is really surprise to see a similar fighting style that how thancred have open up about the thief guild.
