How exactly does players playing Rog and Nin alter the story in anyway?

A new player waltzing through Ishgard once it is open has no bearing on the story, they will likely die from the high level mobs, but that is no different than them walking through Mor Dhona. Same thing with rog/nin running around, it changes the story none whatsoever.
