Lost City of Amdapor probably holds it for a combination of incredible visuals/atmosphere and also very solid gameplay, although Tam-Tara Hard is fighting it for first place now and might overtake it.
I wanna give a special shoutout to Qarn though. Of the pre-50 dungeons it is by far the most interesting to me. The between-boss content isn't boring and requires attention (especially by sub-50 standards) and the bosses themselves are very active and engaging.
BC Turn 1.
When I first entered here I thought "oh damn, it's the great crystal from FFXII" and I was thinking I would have to navigate this enormous labyrinth just to get to the boss (or hidden boss) that laid deep inside but nope, it was just a classic FFXIII style corridor map straight to the boss. Still, that feeling I had for a minute was great and the reason why I love going into coil.
Honorable mentions go to ST and Hullbreaker Isle. I would put Pharos Sirius but that starting song with the lady singing didn't play throughout the dungeon.
I wasn't going to click on this thread until the mouse over said OP's favorite dungeon was AK2.. O_o
To contribute though... Tam Tara (HM). Don't care about the dungeon really but the creepy ass story is win.
I will give you the Diabolos fight is one of my favorite in terms of the super easy dungeons they give us.
Hullbreaker Isle is my new fave. I don't even mind having to farm it over and over because the changes in location are fun. You start out on a beach (I like luring mobs into the bear traps), then you beat up Donkey Kong, then you do a little Indiana Jones spelunking with the tablet doors, then some more beach fighting, and then a unique boss! I like how the sub-bosses have fun mechanics and how the main boss fight covers an entire set of mini-islands. It's way more refreshing of a variety than the usual dungeon.

I'm sure I'm not very original in these answers: but it's a tie for me between Lost City of Amadapor for it's mysterious atmosphere and then Tam-Tara HM for it's awesome and unsettling story story.

My fave is Prae because.... Dat music. I kinda like LCoA, but I'm biased because Diablos is my favorite summon in the series.

Honestly, Titan EX is my favourite instance. The fight is so damn fun, especially when I'm DPS and it gets me to pump out bigger numbers with consistent crits (love seeing back-to-back 8XX crits). Tanking it is also pretty fun, even if the swap mechanic is uninspired (see: Ultima HM). My favourite part is the double plumes, it feels like I'm dancing across the arena. Plus, Titan is SOOOO cute! I just wish they made his model with a fu manchu and he'd be PERFECT!
At a second-best: a tie between Turn 4 and Turn 5. Turn 4 because of the gauntlet-style fight that pushes teamwork in prep for T5.
Turn 5 because Twintania.
Tam-Tara because of Edda. She's just pure creepyliciousness brilliance. She's a pure sadistic babe.
Glad to see that I wasn't the only one thinking that. I was really expecting a journey and a maze...BC Turn 1.

Sadly, there aren't any places in ARR where a player can get lost.
