According to the description on the mount list they're now standard issue though lol. So Garleans have Magitek with no weaponry now, at least future battles should be easier I guess.

Uh..guys think about it for a moment... our storyline magitek mount is stolen from Garleans...

The golden magitek mount is from some random dude whom gave away stuff for some story.

So yeah..there is a difference.

If you read the mount description, the gilding is magic resistant because the empire was having them all blown up by mages. They are now standard issue, guns... not standard apparently.
