Base Damage not being increased with Novus upgrade?

The enhancement process will raise your relic weapon animus's strength, dexterity, vitality, intelligence, and mind attributes to a value befitting gear of item level 110. Attributes that remain will be replaced with the ones infused into the sphere scroll. In the case of Thyrus Animus and Omnilex Animus, base accuracy will not be replaced.

I don't see anything about the damage being upgraded as well.

Check the lodestone item database. Damage is increased on the Novus.

Aside from the atma weapon, which is a special case cause of how the upgrading worked...ilvl increases and weapon damage increases go hand in hand. Probably why they didnt specify it.
