I'm a stickler for past FF references....
1. Lost City of Amdapor... Diabolos!
2. Wonder's Palace... Tonberry!
3. Pharos Sirius... Siren!
Runner up.... Amdapor Keep... Demon Wall!
It's also for this reason that I enjoy Crystal Tower more than Coil.

I enjoy quite a few of the dungeons but I'd have to choose
● Lost City of Amdapor. The atmosphere has an eerie feel to it. I love the look, bosses and as most people have mentioned already: music :3
● Brayflox, both normal & hard. First impression of nm was it's so pretty ^^ still enjoy running multiple nm for my alt jobs :)
●Praetorium. Just epic ^^
omg I love most of the dungeons <3 but my top three are still easy to pick as they stood out the most to me~
But I can't pick out on particular favorite so despite using 1, 2 and 3 there is no particular order in my list.
1. Huakke Manor. Love both normal and hard mode
2. Brayflox's Longstop Hard mode...I love the last boss in it. It's a fun fight xD makes me sad people expect me to LB before big bomb to skip the phase. Sometimes I don't even if it makes them mad at me so I can at least enjoy the fight lol
3. Praetorium....has my most favorite fight. Ultima Part 1 before it becomes the boring version in the ring of fire lol it has such a cinematic feel to it xD
Imma go one step further and list my top 3 trials/Raids too!
This one is listed in order unlike the dungeon one :3
1. Garuda Hard Mode. Garuda is hands down my favorite battle. I wish the twisters actually moved though via animation and not just the lil feather that creates the tornado spawning in a different place. other than that I love Garuda and is prolly the only extreme primal I'll ever care to do whenever I happen across a learning party for her lol
2. THORNMARCH! Can't wait to do extreme sometime as well. It's such a chaotically fun battle xD
3. First Coil Turn 3. A lot of people hate this turn. I know it drops no loot but it's fun! I get the feeling of actually exploring the place. I really wish we could explore more. All people want to do is streamline rush to the end of every dungeon lol. Turn 3 could have been really epic if there was more to it....but I already found the platform jumping as we explored our way through quite entertaining x3

Hands down The Binding Coil of Bahamut. Never will I experience a thrill so intense when the boss reaches 10% hp.
Other than that, The Lost City of Amdapor for the amazing music and environment, Praetorium for the Megaman Style continuous boss + epic ending with that music on ultima, and Sunken Temple of Qarn for mechanics. I really hope that gets a HM version for a very, very high level.
Thornmarch gets a honorable mention too, makes me want to sing along everytime and the XM definitely made me twice the healer I once was.
My absolute favorites?
1. Halatali HM. I just love what they did with the place! The bosses have their own unique features (First boss has no AoE markers and you have to actually make an estimated guess about what his ability's range is), second boss requires you to debuff yourself or be paralyzed, and the third boss are just a bunch of ordinary adventurers alongside a hulking beast, which I think is very interesting!
2. Labyrinth of the Ancients. Barring the trolls and the ragers that seem to infest it these days, I really enjoy the design, and Acheron is one of my favorite bosses in the game!
3. Battle on the Big Bridge. Okay, not really a dungeon, but just... it has my favorite character in the entire Final Fantasy franchise, it has his theme song playing throughout the entire run (which I absolutely love!), and it's... just so perfect and fitting.
Lost City of Amdapor:
interesting boss mechanic, unique mobs, overall design and music
Halatali HM:
nice variation of mobs, ability to use the environment to your advantage (falling morningstars), music, the hillarious positions during "Standstill" and the hate towards that Lalafel for casting it nonstop
Sunken Temple of Quarn:
interesting mechanics and boss fights, puzzles

If we're including raids though, Labyrinth of the Ancients deserves a spot. Even the couple trash pulls at the start are a bit more than just standard pulls, and every encounter throughout the rest feels like either a miniboss or full-sized boss. There is no filler. Binding Coil is pretty nuts in that respect too, but there's extra epic to a lengthy 24-man homage dungeon, and I still run LotA for fun even though I no longer need anything from it for my main class. Looking forward to the next one in 2.3.
