Please tell me I'm not the only one who has had a hard time finding quest points on the map. Even if you prioritize your quests there doesn't seem to be a compass or marker to help you navigate the landscape. Please help, what am I doing wrong?

Where exactly are you having trouble? Your main map should have quest areas outlined in red circles and markers on quest NPCs, with Quests that go to other zones having the zone name surrounded by a larger border. The minimap has arrows pointing to quest objectives as well.
I don't understand how to properly read the transition between zones to get close to enough to to the quest marker in green to complete the quest. Its even worse if i need to find where say fungi are or something along those lines. I know when I am in the zone the red circle will show up I just don't know how to read the map well enough to get to those zones
I will zoom in and out on the map using the plus and minus symbols on the right side of the map to better gauge where I am in relation to where I want to be. It was hard for me to figure it out at first. HTH
The big map will highlight the region boundary if you have a quest objective in an adjacent region. The bigger issue is when the region you need isn't adjacent to the one you're in. Go to your journal, select the quest, and use the "Map" button below the quest description. That will show you what region you need. Beyond that, while it is possible to follow the region boundaries on the maps to see how it connects to where you are, it's more a matter of learning the territory.
To get to the Central Shroud, you'd take the Blue Badger Gate to the southeast of New Gridania (near the Adventurer's Guild).
To get to the North Shroud, you'd take the Yellow Serpent Gate on the western edge of Old Gridania (near the Conjerer's Guild).
To get to the East Shroud, you'd take the ferry at the east side of Old Gridania (near the Lancer's Guild).
That'll get you through the first several levels, by which point you'll have had some time to get your bearings.
