As for taking the "big bads" out of previous games, I heard that they are going to be adding the Cloud of Darkness as a boss in one of the upcoming CT expansions, so it's more than likely already a possibility.

To be fair, Cloud of Darkness isn't really a big villain in FF3... First time I saw it I was like "lol wut ?". I think it's here only because FF3 needed a last boss.
