I have a feeling that will be the end result. Maybe that the Coils aren't/weren't regenerating Bahamut, but keeping him held back in a state of disrepair...and by shutting them down we're allowing him to regenerate "naturally" (there's tons of crystals around; he could likely just be leeching the aether out of them to do so), or even accidentally turning on the regen process.

Maybe Bahamut doesn't want to be regenerated, maybe when he is and "released" from his prison he knows the Ascians will take over him or something (wouldn't surprise me if they taught the Allagans how to trap and control him in the first place, perhaps to set a plan that would take millennia to work...once released, a nearby Ascian would direct the primal to destroy everything to allow them to reshape the world for their god, or something) and then destroy everything (including Bahamut himself), and so sets out his tempered thralls to try to stop us from releasing him and the Ascians from controlling him...

Yeah, I know, crazy theory.
