I have the digital version of ffxiv:arr on my ps3 and the disc version will I lose access to ffxiv on my ps3 if i upgrade the disc version since I only use the psn version to play the game?

Considering you can transfering, yes you will lose PS3 access in the jump to the PS4. Just as having the PC version doesn't give you access to the PS3. If you mean going from PS3 digital to PS3 disk then no, nothing changes. The disk is just an installation media, the game still runs off the HDD. All the disks ever are is installation media and, once installed, are never used again unless you need to reinstall. It's the included codes that are the important part and those work, disk or digital.
Can I buy the registration code for the game through the mog station or will I have to get another copy if I switch?
Sadly you will have to rebuy the PS3 version if you transfer to PS4. From what I understand it's relatively cheap on the PSN PS3 store. The disk, though, is still fairly pricey.
