Not FF, but still SE related - the main scenario quest title, "Final Flight of the Enterprise", is a reference to Final Flight of the Osiris, a CG film short made by Square's now defunct film studio Square Pictures for the Animatrix anthology.

Also the East Shroud FATE Thunderstruck is a reference to the song of the same name by Australian heavy metal band AC/DC.
