Finally a use for these Wizard Eggplant seeds I've been hoarding while harvesting Midland Cabbage seeds. This is another very efficient cross for Dalamud's...maybe even better than Tomato/Cabbage if there's no alternate cross.
To get the most chive seeds do I need to plant Dalamud Popoto Set with pearl sprout, uproot the pearl sprouts then plant Dzemael Tomato in their spot?

For a fresh garden with nothing in it yet, sacrificing a seed like that using soil you don't care about, then removing (and replacing) it after you're done crossing other seeds with it, is exactly how you make sure every plot has a chance to yield something.
But if you're asking specifically about whether it's better to cross using tomatoes instead of sprouts...
Hard to say, since I don't think many have tried planting Dalamud Popotoes with Dzemael Tomatoes yet. There probably isn't another crossbreeding result, but the sample size I gave was pretty small (3/3).
If you actually have the time/resources to get the tomato seeds, then it couldn't hurt. Crossing D.Popotoes with Pearl Sprouts may have alternate results, but the Pearl Sprouts are just so easy to get, and the likelihood of getting Chives over other results has been really high, so far.

I did Glazenut, then Chives then glaze and so on clockwise.. only harvested the chives so far the glaze still growing

Planted 2 dalamud pot with chive seeds in the middle. Harvested chive seeds from the chive only. Nothing from the dalamud pot.
Tom king + chive = shroud tea (only from the chive plant)
Planted a bed alternating prickly pineapple and old world fig with grade 3 thanalan soil and got 2 glazenut seeds from two of the fig plants. Wish it would have been more but it beats have to raise the apricots first.
Pearl + apricots = apricots
Dzemael Tomato next to Old World Fig = 2x Royal Kukuru and 2x Dalamud Popoto
