I figured they were referring to the person who actually stole the gil and items, not the person who they merged FC's with.

Nah. They merged with a smaller FC, and the ex leader of that FC was given promotion rights to assumedly below their rank and they were not given access to take things out of the FC chest. They brought in someone with an obviously RMT name and promoted that person above themselves and that person stole everything.
