From what I've seen (I spend a lot of time in Lavender Beds because I hate the tumult of people in Gridania) they are all the same. The developers probably just wanted to give that real state touch of view and location (close to aethernet, repairs, etc.) affecting the price between plots of the same tier.
The house itself is the same, but the property locations tend to be more aesthetically pleasing. For instance, in Limsa, you'll find a higher cost on small houses that are right on the beach rather than in the terraces. In Gridania, there are some gorgeous properties right up along waterfalls that are more costly than just in the center of town.
Like real estate in real life, that beach front property is going to cost you some extra money even if you build a shack on it.
