There are a few. I dont know the exact number, but there are around 12 to 15 instances in the main story I think.
From ashes the Phoenix will arise, melting all to begin anew.
9 or 10 dungeons, 4 or 5 instanced fights... so 13-15.

I haven't included optional dungeons, dungeons required for Grand Company promotion, dungeons needed for the 2.1/'Chronicles of a New Era' story (which is all set after the 'main' storyline), or solo story boss fights like storming Castrum Centri, as there's probably too many to list here.Nor have I included the series of boss fights in the Praetorium as the 'final' battles for the game. But these are the party dungeon/boss fights I can remember.
EDIT: forgot Brayflox's (not surprising - I'm sure most of us would rather forget that hellhole even exists.).

The main scenario goes further in 2.1, and includes:
-The Sunken Temple of Qarn
-Hero on the Halfshell (guildhest)
-More than a Feeler (guildhest)
-Good King Moggle Mog XII (primal trial)
Edit: And in order to unlock Hero on the Halfshell, then More than a Feeler, you also have to do all the other guildhests before them:
-Basic Training: Enemy Parties
-Under the Armor
-Basic Training: Enemy Strongholds
-Pulling Poison Posies
-Stinging Back
-All's Well that Ends in the Well
-Flicking Sticks and Taking Names

Dungeons and boss fights are pretty much all you'll be doing in the game, really.
