In no particular order of preference:

Pharos Sirius Intro (Why, oh why doesn't this one loop too?)
Praetorium theme
Ultima Weapon (Second stage/Hard mode)
The Three Primal themes (Primal Judgment, Fallen Angel, Under The Weight)
Level 50 Job Quest theme (One of the main reasons I look forward to hitting 50 on a class )
Mor Dhona theme (I'm ashamed to admit I only heard the full version very recently when I started camping unspoiled nodes for Clusters...)
FATE theme for big bosses such as Lazy Laurence, Cancer, Gorgimera and so on
Finally, the themes for the two Hard mode dungeons we got with 2.1 and the Labyrinth of the Ancients theme. It's very refreshing to have a looping theme that intensifies in combat, I wish this was used more often.
