I'll have to say Gridania for ever - it was my starting city in 1.0, and again in ARR (a lot of my love for it comes from the fact it's similar to Windurst in FFXI, which was my starting city then ).

Limsa Lominsa gets points for it's awesome daylight music (I loved it's 1.0 theme Navigator's Glory, but the ARR daylight theme The Navigator's Veil is a fitting substitute). ^-^ It loses points though by being so confusing in layout (and the stupid pirate speak gets grating after a while).
Ul'dah I just despise though.

Limsa, just because the market board and summoning bell are right next to the big Aetherite

Gridania! Feels like it comes straight out of a fairy tale.

Second favourite would be Ul'dah. An oasis for merchants in the middle of the desert. <3 I really love its arabian architecture.
