Then it shouldn't be listed as an instant cast ability.It is intentional, they just have the effects happen after the animation when we want them to happen instantly (since they are emergency abilities). The cooldown starts when the animation starts and not when the actual effect happens is the issue.
From what I understand they moved Hallowed Ground's effect sooner in the animation (when the barrier appears around you - which makes more sense than when the whole animation finishes) and they moved Spirits Within's effect sooner (when the sword is thrust into the enemy instead of after it's been pulled out).

I have no issue with a 5 min cooldown. It's pretty short if you ask me; better than a 2hr cooldown XD.
But yes missing the cast is one thing but burning the CD is kinda annoying and confusing as well.
As a whm I AGREE and you have full support with benediction or USE the HP restore THEN animate.
Somehow i feel like that was the ffxiv dev's original intention but its disconnected with reality much like the current cure 3 proc. Its a 5 minute cooldown already. Isn't that enough of a limitation to prevent abuse of the spell? We already have to decide if a tanks healthbar is really gonna stay low or if a cure 2/scholar rotation will pick him up, forcing us to factor in a second and a half delay means the cd ends up getting either wasted or not used at critical moments.
Why is it acceptable for lustrate to be so much faster when you get 3 of them on a 1 minute cooldown? 6 if you store charges. Yeah they are different classes but benediction is my ultimate ability, it shouldnt feel gimmicky or clunky like it does. Half the time i use it the tank either pops hallowed ground or the other whm uses his benediction at the exact same moment anyway.
I know the feel since Enkindle does the same thing if you cast it when your pet is still casting it's prior skill it will go on cooldown and never go off. Aetherflow also has similar problems.
... It's an "oh shit" button. We should be able to use it on a moment's notice. As someone mentioned above, there's already built in tactical decisions as far as deciding whether or not the target is going to take additional hits that could kill them, or if you have time to just spam some Cure/Cure II.
I can't even begin to count the number of times Benediction has gone off, shown up in my target's combat log as having healed them to full, and yet they still die. It's ridiculous.
As someone else mentioned: it's totally weird to give an "instant" cast spell an animation and a delay.
Not to mention waste as spell due to that that is on a freaking 5 minute CD.
