Although I agree that BCNMs were great in FFXI, I don't think that guild marks can smoothly correlate to a BCNM-style battle. IMO, it would be better to do something with them that makes sense within the bounds of the game, like creating mid to high-level class-specific gear, or additional abilities that may be useful after the battle reform.
