well regardless of what they think or say, there is something called fair use. One of the qualifications of fair use is that if the work is transformative enough than their copyrights are not violated. There is a 4 step process for determining fair use that courts use. This is why things like fan fiction are usually legal. Youtube just makes it easy for false DMCA claims to run rampant.

You can find the rules regarding video and other material content usage from FFXIV here.
"* You may not play FFXIV music alone (i.e., without accompanying gameplay footage), or with third party materials;". In other words you may not use their music with content unrelated to the game. I do not believe there is any restriction on including third party music with footage from the game. It does specify gameplay should be accompanied by the game's music if any.
If you use third party music or sound, you should always include that information with the video.

It's youtube's automated system - I seen videos with the game music taken down because someone gets jealous over an uploader having more views and flag it. SE still has their own material sent to youtube for content ID matching which is why it gets taken down 'by Square Enix' because it matches and people are 9/10 trying to make money off of it.
