Dark Souls is notorious for this. You have 2 sides, one wants you to allow the bonfires to be kindled for the sake of the age of fire, while the other side wants darkness to reign. Cause the light path needs you to sacrifice humans to light the fires which ends up making undead, and if you don't link the flames darkness reigns which is bad as you can see if you play the Abyss DLC.

Not every story follows the "both sides are equally good/bad" archetype, some are just simple clear cut stories. FFS, with your logic you'd probably argue Snow White was really the evil one, and the evil Queen was really just misunderstood.
