I'm not sure what the complaint is...

When a loot drops in a dungeon, it tells you in the top right of the info-popup how many of that item you have. Well, you can have two retainers max and if you store a unique item in one then when that popup appears, it only checks your inventory, so it appears you have zero of that item. If you get it then put that in your second retainer, the same incident can occur again.
Nothing major, in my opinion, but it does indeed get annoying when you get multiple of items which you don't necessarily need multiples of but you can just throw away the excess. This is also what I do to store some items which you're only meant to have one of, like the two manuals from your GC, Phoenix Downs and those sort of items.
