If it's a RMT hack it's pretty darn ingenious. Why bother hacking people when you can just hack the game. I sincerely hope SE makes every effort to get people their gil back because in any case it is completely their fault and I'm not sure the decade long apology(We sincerely apologize for any inconvenience) they've been using is going to cut it this time around.

You might also have given the hacker backdoor remote access to your computer somehow. That seems more plausible than just missing gil while afking in game.

I don't know what you mean by that. Dozens and dozens and dozens of people were also hacked the first month because they have terrible password management (ex. using same login combination for different game like LoL led to many players getting hacked).
Also, if somehow a group of RMT hackers were to obtain a large pool of FFXIV player's IP (from 3rd party gaming forums etc.), I wouldn't dismiss the possibilities of them taking advantage of the less computer savy player with little knowledge of computer security and scan for vulnerable ports to gain full remote access.
Sure there could be an exploit in game that let someone use my character as a puppet and steal my gil through the market place but I don't see enough evidence to prove that it's totally an in-game security issue and not the case that I brought up above.
This stuff is happening to people who're logged in, while playing the game. I'm pretty sure if somebody had remote access of your computer, they'd still have to actually log in with your account and move your character to the market to buy something, instead of it just happening while you're standing around or crafting away like somebody else here mentioned.
Also, if it were simply someone accessing your computer, it'd be much smarter to transfer the gil via mail moogles instead of the market board where it's plain for everyone to see that a crazy thing just happened and bone chips are sold for 2 million a piece.

No, you can still be logged in game, but if someone has remote access to your computer, they can see what's on your screen and send keyboard and mouse input to your game window while you are afk and not paying attention. This stuff is happening to people who're logged in, while playing the game. It is easier to transfer gil through marketplace while they are in the market/by the retainer bell than to add someone to friend list, and run to the delivery moogle. I don't see how farfetched that is considering RMT have been trading gil this way through other items like the allagan pieces.
You can't log in from two different locations at the same time. These people are losing their gil while they're still playing.
Yeh I was in limsa plaza, Everyone was hit with the insufficient gil funds error msg roughly within the same time period, 6 people i know - thier gil is gone, yeah and all above the million gil mark. I got it several times while crafting. I think that was them trying to do the trades\hack when most of us didn't have the gil, then others with enough gil got hit by it.
