I've got two Garuda weapons.

What to do with my second one, drop it?

Yes, I have two Great axes. Same weapon. One in retainer and one in my armoury.

They shouldn't be 2 of the same, the weapons are unique.

You can only drop the extra one, no way to convert it or turn it in for seals. It's possible to get multiple unique items if the duplicate is in your retainer when you receive the new one. I have 3 phoenix downs and 2 fantasias, both of which are supposed to be unique.

In other news, shame on you for taking some else's Garuda axe drop. :P

Hmm, didn't know that. In that case, there's really nothing else to do except dump the extra copy. How did you end up with two anyway, OP?

Greeded on it without knowing it actually works and no one else wanted it.

Currently, there's nothing you can do with Primal weapons besides sell them. Since you already have one, toss it.
