OP you did not indicate which class/job you are using for this dungeon but I am guessin it is SMN.
I think in general, this dungeon is difficult for pet users, the best way is to have swiftcast to be able to quick summon your pet. The only problem with final boss is his Aoe which you can avoid easly and the adds. You have to gather around the boss when it summons the adds and kill them as soon as possible. This is my advice. if you fail to kill the adds before they start running around, then you are most likely to lose this fight. everyone should help killing those adds.
I ran this dungeon using DF, our all-cat party was: BLM BRD WAR WHM. To me, 2nd boss is the hardest to beat. Last boss is just eternal spam of AoEs and watching for morbol fruits and TP. Don't let the adds hatch, because you'll be overwhelmed in seconds. The biggest bummer about it is the lvl 49 sync.
TL;DR - try getting a BLM to help with this dungeon.


Good to read that I am not the only person that has trouble with this dungeon's boss. (Moreso the adds, the boss itself isn't very special.)
But I also see some solid suggestions in here.

I never had an issue with going as SCH. I find being able to pro-actively DoT the boss, Bane them to the seeds, and then follow up with a Miasma II is very helpful, especially if there's no BLM. And its not mana intensive to do this at all, unlike with WHM and Holy. The biggest thing with respect for healing as a SCH is placing your fairy and asking your ranged party members to stand closer to the final boss rather than right beside their chosen fruits, b/c it makes it far easier to heal them if the fairy can reach them all with regen and embrace. The run from the midpoint between a fruit and the boss isn't that far, and it makes things go a heck of a lot smoother.

1) Make a macro that details the fight. Something like:
/p This fight is similar to the first one. For this fight, tank near back. Face boss away from party at all times. ONLY GRAB FRUIT on your 3rd stack. You MUST watch your stacks. When boss drops seeds, BURN THEM. AOE is your friend here. If you spawn seedlings, BURN THOSE.
Priority for this fight is seeds > seedlings > stacks > boss.

2) You have great odds that there will be at least one AOE person in your party. If your party is not taking crazy damage (meaning high stacks and standing in boss's face), and you have a WHM, have them do 2x Holy on seeds and that takes care of that.
3) Or have them do 1x Holy and have DPS do 1x their AOE.
4) Or just have DPS burn single targets as best they can if you are stuck with an odd group (which should be very rare). Then have them burn seedlings. Then back on boss. Tank should always take boss back to tank area, facing away from the party.
My first run through this dungeon was just as you described, but after I learned the fight and made the explanation macro and took initiative as a WHM on seedlings, I haven't had a bad run since. I ran that dungeon at least 30 times while leveling.
