I can confirm that the barding is given to you based on which level 10 skill you choose first.

I had a level 10 bird with all tank skills chosen up to rank 9. Instead of picking the rank 10 tank skill, I reset all my bird's SP using a pepper. I then chose all the attacker skills, including the level 10 one....and I was given a set of dragoon barding...

while stabled you can always feed him krakka, it wont change or delete his favourite food

rank 13 requires 2m exp btw and a training gives him ~15.7k exp + ~300k via challenge log

    At any level:

    - Traning at fully clean ("sparkly") stables always provides exactly 1% of the total XP needed for that level thus exactly 100 Krakka roots are need for one full level (so it seems that you're "wasting" the food and time by training at not fully clean stables).
    - Challenge log will give you bonus of 15% (5 + 10) each week of given XP needed for current level (e.g. saving you 15 krakkas per chocobo per week).

Someone was asking if you got bonus training xp for training their choco with their favorite food. Think that was why I mentioned it.

Each training was 0.9% at lv10-11, and 0.85% from 11-12. According to ServerCollaps, each training at 12-13 is 0.785%. It's definately on a downward path, but not at a linear rate.

    RE: Favorite Foods

A warning - if your chocobo has a favorite food already (e.g. Curiel) do NOT try to "cheap out" on training food by using another food mixed with krakka. Or use a wider assortment to cancel the chain out.
I had an excess of Sylkis buds so I tried mixing in with krakka every once in awhile for training ... my chocobo switched from loving Curiel Root to loving Sylkis Oh well, I guess he'll gain like 1 more dps right?

I know this is many years after the fact but this is pretty much the only resource I've been able to find on Chocobo Companion raising. What would be the best order to unlock things up to rank 20 now? Basically could we get an updated version of the guide?

I would go for: 1st skill of every tree, then All of the healer ones, then It does not matter.

The 1st of every kit let you unlock the "stances" of the chocobo, so lets Say you are a healer and tired of the chocobo that does nothing except casting regens.. you give him attacker stance and finally It attacker.
Tank stance Is useful only at very low levels, healer stance Is bread and butter when you Need someone healing you in the wild
