You can have TONS of different chocobo colours and colour variations, and you could customize armor for the chocobos too. The possibilities are endless. Don't think in a closed box.

Also, limiting yourself only to chocobo makes you the close-minded one. I'm trying to think of what else could be implemented to help fill the gap, specially taking into account a world that is bigger and justifies the need for player-owned mounts. XI didn't have that because a rental chocobo could get you around for the most part. You could limit yourself to one animal because the game was not designed around player-owned mounts.
You can implement chocobo breeding differently than what was presented in XI and without making it as much of a total timesink, and make them more easily obtainable. Perhaps through quests or through a system similar to FF9 after raising your chocobo.
You're still limited to one animal. Variety is not a bad thing to have.
