I want to be able to cast the fairy abilities manually, without the pet doing it and blowing the cooldowns when they're not needed. I've tried setting the pet to steady but it just goes back onto guard. Anyway around this?

use "obey" this will still cause eos to use whispering dawn when using skills manually however so beware
I keep Eos on STeady, which keeps her from casting anything but Embrace. However, like Hamsteak said, if you manually use any of her skills, it puts her on "guard" and blows all of her CDs because she's a bro like that.
Best thing to do is have her on Obey.
To do so, you have to target an enemy and they use it, otherwise it won't work.
Make sure to use rouse 15 seconds prior to Eos AoE HoT abbility.
Playing that way you can save the two more important skills of her for when you actually do need them.
One day, maybe 2.1.
Have her in steady all the time.
When you need her to AoE heal, use Rouse then activate Fey Illumination, (+40% and +20% healing) and she'll blow Whispering Dawn for a good amount of healing.
No real need to save the others for certain times. If you need her AoE heal you need her to use the others anyway.
Set her back to steady during the 55 seconds of free time.
You have a couple of options.
Obey will make your fairy avoid casting Fey Illumination / Fey Covenant / Fey Light / Fey Glow, but she will still cast Whispering Dawn / Silent Dusk automatically.
Steady will have your fairy sit there just casting Embrace, but any command, including manually casting Embrace, will cause her out of steady and into spamland.
Keep in mind that spamming Embrace manually adds a TON of healing over the course of a fight, and this is very helpful in fights with huge tank damage, such as most of Coil.

Obey is useless, especially if you are using <tt> macros to do damage (and thus never really targeting mobs directly), which I think is a much more efficient way to heal. Steady is the best option you have, and it doesn't work that well, because as soon as you direct an ability it will reset to guard. It is possible to reset steady after you use the ability, but this requires a lot of juggling. You can make it work if Whispering Dawn is your only concern.
This how i manage my EoS Fairy
-After Summon I put it on Steady
-When i need AOE Healing I Click or hotbar Obey (Targeting Enemy this will prohibit the fairy to pop the other 2 cooldowns)
-Then go back to steady
-When need heavy Group healing I pop Rouse + Fey ( this will put fairy back to Obey mode. YES it will stay at Obey the entire time even if you forgot to put it back to Steady it will only use the first 2 skills.)
