I am thinking about making a new Arcanist and was wondering if the additional 2 Int that I get from choosing a Duskwight Elezen over a Midlander Hyur really makes that big of a difference?

Nope, not really.
The stats become virtually nothing at later levels unless you're REALLY into min maxing.
When you have close to 500 in your main stat, an extra 1 or 2 is just a drop in the bucket. Also, consider the fact that you'll likely want to level multiple classes on your character, to give them more variety in what you can play and unlock cross-class abilities. While the 2 int may be a minor increase to your arcanist, it won't be much help on, say, an archer or conjurer. So pick what you'll want to portray yourself as.
the starter stats aren't a deal breaker ^^ if you went pure int for smn then matched up with a midlander smn who also went pure int and you were both in the same gear it'd still be just 2 int missing in the end. So pick what you like!
As the earlier comments said, one or two points difference is not a class breaking difference, so just be what you would enjoy seeing yourself as and if you want to change in the end then you can use fantasia that you'll get in your 30 days sub rewards if you haven't sub'd for the game yet.
