The chocobo companions seem very restricted. They are to the point of becoming useless to most players because of all the the ways they can't be used, or customized. Why make this so complicated when it affects th' overall game so little?

You cannot reset spent SP points at the current time. It will be a feature that is to be implemented later.
Has it been confirmed about when this might happen? It is making the cocobo just that much more frustrating.

SOON (tm)
Also, unless you're already higher than about Chocobo level 7 (28 SP total) it's difficult to have a completely rubbish build since "hybrid" Chickens in Free Stance are usually the best way to go.
(Since you get more and more SP per level, up to a maximum of 55, you can throw 21-28 SP into one tree, 21-28 SP into another and 0-10 SP into the third and still have a perfectly viable build...)
I don't see why they don't just give you enough SP to max out all 3 stances.. I mean they let us max out all of our classes, why must we be forced into one of 3 specific trees or a hybrid tree for our choco's?
If I had a choice, I'd settle for enough SP to max TWO trees - 110SP...
...and I'd STILL not spend enough points on any one tree to max it out (28 SP Defender, 45 SP Attacker, 36 SP Healer for 109 SP total)
Realistically, I understand where you're coming from, but I suspect that it's to force us to make a choice and keep our Chocobos different from each other.
Square have already said they want to encourage Chocobos to all "look different" (and so none of the Chocobo Barding outfits are ever going to come with stat boosts).
That said, against Single-Targets, the damage/healing a Chocobo can put out and the threat it can generate is already pretty much maxxed-out already if you go for a Hybrid build.
The only thing an extra 110 SP would give you is the Rank 10 AoE abilities and a few extra passives... and I'm virtually certain that the rubbish AI will make those Rank 10 abilities a bit "meh"...
I figure that Chocobo Breeding is a planned feature. Which makes being able to have multiple companion options available. So I might summon my White Chocobo to heal me with it's 10 healer SP, or I might summon my Red Chocobo with it's 10 Attack ranks, or I might summon my Black Chocobo named "Deadmeat" who's gonna try his little heart out to hold agro and get whupped sorry for his trouble.
Poor, poor, Deadmeat.
Mine is currently lvl 9 and encroaching on 10. I have the lvl 4 skill in defense, the first 3 in offense, and 6 in healer. in free stance he is pretty good. I would reset to all pts in healer though.
Nice!
Sadly my chocobo's not yet managed to hit level 8, I have gotten my Gladiator up a good bit but it's still slow going since I can't use the Chicken in dungeons. I bring him out whenever I'm soloing to farm mobs (or in the occasional FATE party that's not full). I'd be interested to hear how the uptime is on the Rank #7 Healer ability once you hit level 10!
A Companion that can Heal is certainly working out to be very nice for a PLD. I've noticed a lot of difference in my survivability since my Chocobo got the Targeted Heal. If I leave him in Free Stance, he'll spam cures on me when I drop below 50% HP. If I put him in Healer stance, he'll start when I drop below about 75% HP. He's no WHM, but his cures are about twice as powerful than my PLD's (with just the basic +10% MND boost this works out at around 380 HP per cure at level 50) and he keeps the regen buff up almost constantly as soon as either of us start taking damage.
I still prefer keeping him in Free Stance though... partially because he contributes a fair amount of damage, but mostly because it's a lot easier to position him so that he's out of the way of cone attacks whenever he's actually attacking a mob and not just following me.

Little known fact: Learning the rank 10 ability gives your chocobo the corresponding AF gear to wear.
