The aethernet nodes are simply positioned to get you reasonably close to any point of interest within a city. They're not placed at each individual guild simply because they're a guild. The carpenter's guild in Gridania and the pugilist's guild in Ul'dah also do not have their own nodes because they're close enough to the main aetheryte, as well as the blacksmith's guild, which shares the armorer guild's building. It would be nice if they had one, but the Aftcastle is close enough I won't complain.
Yeah, there's a few places in main cities that I feel like need an aetheryte. I get annoyed when I'm heading up to Apkallu Falls in Gridania (granted, you don't have nearly as much reason to go there as for crafting guilds, but still.) It wouldn't hurt them to re-evaluate their placements.
To be honest it's probably just a design choice from the developers. I mean originally Ul Dah never had an aetherite at the market area, you always needed to teleport to a guild nearby and run all the way. SE did then add the Ruby Avenue Exchange (i think that's the name) aetherite (with SB) right by the markets because many players kept asking for one, but there was no Lore reason not to have it to begin I don't think.
While we're on the subject, I'd like to see a mini-aetheryte added to Apkallu Falls in Gridania. It'll benefit everyone as that's where the achievement guy is, and SMNs all the more so.
About Vesper Bay, maybe they can add an inactive Aetherite that will become active when (spoiler).the Scions move out from there
