If you have a retainer, you can either give it to them to hold or maybe just try to sell it on the market board I think.
Edit: Just found out that one is unsellable, so market board is out.

I'm not sure how you could have gotten an "extra" one in the first place. It's only available once, as a quest reward for one of the main scenario quests. You should have only gotten one, and when used, it would disappear as an item but appear in your minion list. Some weird bug must have happened for you to have both the summonable Wind-up Cid in your minion list while also still having it as an item.
Did you get the quest rewards from a jump potion? Maybe that's bugged.
Even then, it should be impossible to gain the minion twice at the same time (used one in the minion list with a second unused minion item in the inventory) as if he didn't use the Heavensward jump potion he shouldn't have gotten the item by default with the story skip and would have just gained it through the main scenario only... unless he used the story jump potion after that quest, which is the only way I think he could gain two.
Hence I agree it's a most likely a bug which means you'll have to submit a bug report to SE in the Bug Report section (make sure to try and follow SE's reporting template given when doing so as it would help the development team find the cause and a solution more quickly).
Either way, as someone mentioned a short term work around is to move the extra one onto a retainer out the way and ignore it for now, as this is something that only the development team can resolve sadly.
Getting back to the original question about the location of Inns, a handy hint for locating any Inn is to look for a bed icon on the map, as that is the Inn's map symbol (in the three original city states the Inn is actually located within the Adventurer's Guild, the later shown with a wine glass icon, so that's also another hint to remember, but later cities like Ishgard and Kugane there is no adventurer guild in those cities and so the Inn is located somewhere else.).
So in future if you're looking for a place for your character to rest their heels for the night regardless of what city it is simply open the city map and look for a brown and white bed icon, as that is the map symbol for the Inn. :)
Yeah, problem has popped up in bug reports a few times. Players that have gotten MSQ rewards and then later purchased/used jump potion end up with extras taking up inventory space forever.
