Check your Market Board Transaction History and your sent letters from your local Delivery Moogle.
Maybe you did something else, or purchased something etc.. without remembering, i've had that happen to me in the past.
That is most likely it for sure. There is no point in someone getting on your account for example, and leaving you with any gil at all IF that was the case, which i doubt.
Just trying to refresh your memory in case you did forget something.
You bought something and forgot - SE doesn't randomly take your gil away, no company randomly takes your virtual currency away unless they remove it from the system, i.e xmas coins no longer have use so it gets removed.
Do you get notified if your character is rolled back for any reason?

I don't remember buying anything. I'm being tight with my money. I brought some level 50 staffs to convert and panicked so stopped buying. I was left with 978k.
I'm sure you just bought something and forgot about it. Nobody would break into your account just to take 50k when you have a lot more.

This - If I broke into your account and seen you had 900k+ Not only would I take every bit of gil you had, I would convert any ilevel 50+ fully bonded gear into materia, sell that, get that gil and strip your retainers dry.
Trust me, unless you found a way to drop your wallet in an alley, you likely spent a bit more than you thought. :p

Enix suspended the account. It turned out that most people who bought that player's items was using fake or hacked gil, or possibly was involved in RMT'ing. The guy with over 100million gil was found innocent of course, but when he got his account back Enix deleted any gil that RMT's used to buy his products. In the end he had only 10million gil left...."
You could be a victim of RMT Gil Removal. E.g. something you sold was sold to an RMT for the missing amount and when SE banned the RMT they took the gil the RMT passed out out of the system by removing it from all recipients.

Probably someone who bought illegal gil bought your items and therefore SE removed that illegal gil from the server. Some of my friends went from 10 mill to 600-800k. Be grateful it wasn't a huge amount.

Joking aside on my part, there is a lot of truth to what I said within MMO worlds. I am no stranger to playing with couples that often complained that when one is out of money, they start borrowing from the other and before you know it, one is farming money for both. I wonder how many of us can guess which of the two is doing all the farming, the husband or the wife?
If I had a dime everytime I read/heard someone say upon logging in, "wtf I'm missing money" then usually 15 to 30 seconds later, "ooooooh....." I could buy a new game or something by now.
