So I was going through my retainers and searching on ffxivdb.com and some of the items do not show up as being crafted from or crafted into. One I remember is warter moraine. Now does this mean the items are no longer if any use?

There are quite a few items that no longer have a purpose. Any of the moraines, for instance, don't have a use because you can no longer break down crystals.
